The reason I think Arthos wouldn't know the layout of the Nightmare is that Necros isn't really a Social Darth. He has met other Darths, but he doesn't invite them to his ship. And the ship was custom built for his master, and has changed drasticaly during the three decades it has served as Necros' ship. While most general facilities, such as reactors, training and the bridge are located like in regular Star Destroyers, the sheer size means their exact locations are altered slightly.
