How would a psion fit into your universe?
Psionics as most people think of it qualifies as magic. However, psionic-like effects might not... "telekinesis" can be done by using a graviton particle beam rather than by the power of your brain... "telepathic" communication might work if both you and the person you are talking to are equipped with neural-induction hyperlinks. Mind reading is more difficult, though hypnosis might be possible by various technological means.

Well, I was leaning more toward literal psychic powers rather than facsimiles. I know you spoke against magic, but I figured psychics are the go-to for something similar in a sci-fi universe (see: Dune, Warhammer 40k, Star Wars).
My character idea is essentially this: a young man with strange abilities that is shunned and feared by those in his village, but is identified by the crew as being psychic, which is something ludicrously improbable but has been encountered in a few instances before. This would provide more than enough reason for them to violate interstellar code by bringing him along.
WH40k and Star Wars are science fantasy... they include magic in a sci-fi type setting. But hm... I don't know about the psychic things, but there might be something about your character that makes him shunned and feared by his village. I'm just not sure what...
The problem with stuff like psionics is that countries like the Achenaran Imperium would genetically engineer psionic abilities into every single soldier, which would be pretty OP.
There are some sci-fi type abilities that might make a person unique... perfect balance, the ability for your brain to perform math like a calculator, exceptional ability to read body language (which might be similar to telepathy), highly enhanced senses, wired reflexes... but would need to more more specifically what you want your character to be capable of.

They are science fantasy, I will concede that, but Dune generally hard sci-fi, with some really out-there psychic stuff.
The solution that I could think of for that would be that, in galactic recorded history there have been, like, six instances (just throwin a number out there) of people confirmed to be psychics, and the cause of it is still a mystery to modern science.
I'm thinking of styling his powers after the ESPers from Akira. Very telepathic, retrocognitive, a little precognition, mediumship, and some psychokinesis. He won't be a combat-oriented character, but the possibility of... "outbursts" make it a very, very bad idea to upset him.
Hm... I really can't think of a way to include that without introducing something that would turn the entire Achenaran Imperium into a race of ESPers. I already had to tell a telekinetic to modify her character so that she uses graviton particle beams rather than telekinesis... would be unfair to her if I allowed it from another.

I don't understand these references you're making to the Achenaran Imperium, so I can't help you there. But two (admittedly hand-wave-y) options I can think of would be either a strain of DNA from an extremely ancient progenitor race that is long, long, LONG gone, and the strain hasn't been identified due to the lack of confirmed subjects, or just that there are, and always will be mysteries in the universe for science to solve.
I can scratch the telekinesis, it wasn't especially important. I just wanted to add an element of "ticking time bomb" to him.
