You are correct that it raises questions. I had honestly tried to smooth it over a little bit with "a storytellers wand" (A wizard did it) and the fact that this RP will be taking place three generations later.
However, I am looking for the types of players who ask themselves these sorts of questions so I will answer to the best of my abilities.
1.All the assumptions you make are in line with how I pictured the timeline. In this timeline the Stark children from the books would never existed. Lyanna would never have been taken by Prince Rhaegar, so the events leading up to the Tower of Joy would never have happened and Aery's Kingsguard would have remained intact to be passed along to King Rhaegar, includind a (relatively) unsullied Jamie Lannisters.
As for Ashara Dayne, the story on what truely happened to her has never been revealed so it is difficult to say for sure how things would have changed. It is probably safe to say that she would never have killed herself (for the most part all of the possible causes seem to stem from the war). If you are a romantic you might choose to believe that she ended up happily married to Eddard Stark. For the most part, however, I am leaving details like this up to anyone who might need them for their backstories.
2.I do not believe that Balon Greyjoy would have rebelled without Roberts rebellion happening first. This would mean that his two elder sons never died and one of them took the Seastone Chair. Theon would probably have grown to be captain of his own ship and a true Iron Islander, but little more. Asha's life would have probably been remarkably like how it was when we first encounter her in the books, though possibly with slightly less ambition since she has three brothers to compete for the Seastone Chair.
That all said, I believe the nature of the Ironmen means that they are destined to rebel when they see the opportunity. It is highly possible that the conflict between Dorne and the Iron Throne will be that opportunity.
Jorah Mormont earned his knighthood during the Greyjoy Rebellion, so if that event never occured it is likely that he stayed on Bear Island (or at least in the North) where his weakness for beautiful girls would have far less potential to get him into trouble.
3. The Lannisters are a little more of a problem and I have to make some assumtions for this game to work. My understanding is that Rhaegar would have been a much more compitent king than either Aerys or Robbert, and as such would have recognised Tywin Lannister as the best choice for The King's Hand, and not antagonized him as Aerys did. It is possible that Rhaegar would have released Jamie from the Kingsguard as a favor to Lort Tywin. However this would have the potential to insult Jamies Pride. The most logical conclusion would be that Tywin regained the seat of the King's Hand, Jamie remained in the Kingsguard, and Cersei was married to some other Lord. Without being constantly near eachother, it is highly likely that Jamie and Cersei's incestuous relationship came to an end. All this leaves Tyrion as the Heir to Casterly Rock. While I'm sure Tywin hates that fact, there is little that he can do about it in the scenario I have constructed. As such, Tyrion would likely have been arranged a wedding appropriate for his position, though he may have never been truely happy.
If you have more I am more than happy to answer to the best of my ability. Though as I said, I am trying to leave some items open for those writing their backstories.

Well, I think we settled aginst doing a nation RP. You could play up to three people in either house... or a combination of characters.
I'm actually interested to see how people end up playing the West and North, as the early set up is between The Iron Throne and Dorne. The Stormlands should be easy, the rest might surprise me. (I like surprises)

I'm going to bump this one last time. We should be starting the IC soon, and I want to give anyone else who is interested a chance to get in at the beginning. After the IC starts the RP will stay open to characters who show merit, but these interest checks will be retired and we will rely on word of mouth.
