Actually, in modern Japan, there is a well known Grand Master Ninja, who teaches Ninjutsu, and it is not limited to clans or anything. Look up [url=http://en.wikipedia.org/wiki/Masaaki_Hatsumi]Masaaki Hatsumi. [/url]
Of course there are probably Ninja clans and stuff like you suggest, but I am basing it on what I know.
