The scientists trying to clone Logan weren't succeeding due to a damaged Y-Chromosome in the DNA sample they had. One scientist decided to duplicate the X-Chromosome they had intact (meaning the clone would be female instead of male). The successful duplicated sample and original were combined with an embryo. When X-23 was born her bone structure, i.e., claw placement, was different due to the change in genome, and her not being a true clone and more of a daughter.
