EDIT: Duck, you are a fucking fool. There are these great things called impact fuses. The antimatter is in whatever containment device it usually is in [some magnetic whatchamajigger or whatever most people use], then when the missile hits the enemies, it releases the big pile of anti-protons and goes kaboom right where we want it too.
