It's not just a matter of experience. If anything, rape is clearly an act of aggression and force. Even if she doesn't recognize the concept of sexuality, she'll still recognize when someone is trying to deliberately hurt her. It's an expression of power over someone, taking something valuable. Even if Eve doesn't have human values, she'll still be able to notice that it's not exactly a fun situation.
