[@LuckyBlackCat] The good thing about a soft reboot and time skip is that we can alter some things. Maybe, if you'd like to think of it this way. "Pokemon: New World 2.0" is a parallel dimension to the old site where some things are actually different, if only slightly. We don't actually have to work that into the lore, just background thoughts. With that in mind, all missions that are wrapping up can simply be considered "complete" and everyone can claim the rewards that were promised by the old system. Missions that were in the middle or begining can be re-written as missions within organizations, as you suggested... based on the new mission system. And yes, Aether Foundation and Legend Watch will have to be Special Interest groups, which means they can house any of these missions. Also, as long as ONE of the people involved in a mission is a part of the organization that has holds it on its board, all is well. The rest of the people on the mission don't have to be in that organization, only one person. Does that all make sense? And I can bring over Aether Foundation myself here in a little bit, since ToadRopes isn't active anymore.
