Wel he could possibly either retract them or just simply remove them. I based his abilities off the Dead Bone Pulse from Naruto, so for some strange reason he only has regeneration for having a bone removed or when using his bones requires him to be damaged, like if he were to...pull out his femur and shape it into a sword.

Power/mutation: Reactive evolution - his body automatically adapts to any situation or environment he is placed in, allowing him to survive possibly anything Ex: if it's pitch black, his eyes can adjust into night vision for him to see. gains gills if submerged in water. fire proof skin is exposed to flames. no longer requiring oxygen if shot into space with no protection...so on and so forth (all are temporary functions. If this is too OP, I can change the power)

They're all temporary until he's out of that situation or environment. Yes they all fade away when he don't need them anymore.

Yeah he'll have his limits. If its multiple dangers at once, his body will not be able to adapt to them all. And there are some extremes he can't survive or have a hard time surviving to.

So...would you say a bone sword would be a hard thing to adapt to?

Not really because his body will adapt to the on coming blow from the sword by making his skin metallic or something hard enough to withstand it but the only ways he could get harmed by the bone sword is if he's adapting to one thing already while the bone sword impales him after. Meaning, he can adapt to one thing at a time and also if the attack is too fast to react to. Meaning, if your character was to shake his hand and bring about a surprise attack, his body may not react in time to protect him.

And also if he was to swallow something his body could not adapt to.

Huh...that's understandable. So pretty much just sneak attacks, really fast attacks and stuff too strong to ever even have a chance to adapt to right?

Yeah pretty much. His body is like the eyes and ears. If you can't see or hear something coming, you can't brace yourself or be ready. Well the body won't sense danger until I presents itself and at the same time, his body will have to identify what dangers or situation its about to go through. I just takes a couple of seconds to respond to something depending on how extreme it is. Don't worry, I'm not gonna godmod or make this power broken or anything lol

Yeah, I can tell you're not. Meh, not really that useful for myself as my character won't be killing any fellow mutants anytime soon...unless they attack him first. Then it's free game.

Hmm...that's a good question...his body may have to turn into energy itself to survive it but then again, she may be able to manipulate that same energy or if need be, his body may have to teleport itself away from her. The body will try to find ways to adapt if it's not too extreme but it depends on how extreme your character's power is.

@King Tai My characters power would not be that harmful (given that she would only have the energy in the air around her). I also thought about being in space, you would probably have to teleport into the atmosphere because there are so many things that would be harmful: the pressure of every gas in your body trying to escape, not being able to breathe, Solar radiation, blood boiling from the aforementioned radiation in space.
