Everything. There's pretty much nothing left inside the carcass except for bones, circulatory systems, etc. Hence why they're taking it back to the base. They can't exactly examine a corpse in the middle of the street, haha. They're a secret organization.

EDIT: He does it to all of his victims, but for this one in particular he left behind the brain, or so they think. Hence taking her back to base for examination.
