Natsumi basically forced people to actually get to know her and learn that there was no reason to fear her. So she has many friends, and is no longer treated poorly.

Too harsh? Well now that's just insulting ^_^ Thanks for the criticism, if Seijuro is not liked here perhaps I will scrap the idea and offer another character.

Oh, but one thing. The massacre of 122 people kind of eliminates the threat of things like 'background checks' when you do it right. You know... cause no one knows you're a murderer? This was a shortened version of Seijuro's actual history where the dots are connected more fluidly. I admit I half-assed that one as I've had a lot on my plate, not like that matters to you though. ^.^

I revised his bio, changed his history, removed several techniques including his sensor ability and made his Shinsoku more damaging to himself. Gave his illusions a clear-cut weakness that any intelligent shinobi can pick up on. I just have to work on the endpoint of his history, but I'm not sure how you want to deal with his status as an ANBU member seeing as his status in the Bingo book isn't exactly set in stone.

Get rid of Depth of Water, and he's accepted. That's just too many genjutsu that can be stacked onto someone to render them helplessly debilitated. And on another note, make it so these genjutsu cannot be stacked at all, only one genjutsu that affects one's perception at a time. Also, he should need to use handsigns before using these genjutsu.

I can't allow him into ANBU, being some wandering mercenary isn't working, mercenaries can't be trusted and can always be bought. Doesn't help the Empire bought most of them off and the rest got destroyed if they refused to join. Konoha isn't working this way, you're going to need to think of something else, especially since they can't find a background on this guy since you killed everyone. I wouldn't trust a guy I couldn't dig something up on in times like this.

Everyone: Mercenary backgrounds come with risk, Mercenaries can be BOUGHT, don't be surprised if people don't trust you because you have a very loose idea of 'loyalty'. Mercenaries are either bought or killed by the Empire, if you hope to join the rebel faction as a mercenary you have your work cut out for you.

Done. Added what you asked, however may he stack a maximum of two Genjutsu at once using the Double False Surroundings technique?

As per the background of a mercenary... I'm sure someone will eventually need his services, be it the Empire or the Rebels. Until then Seijuro is content as a wanderer.

Well, I'll be making more Empire characters later, and possibly create NPCs, but if really becomes an issue I'll lock those positions so they aren't available anymore.

Honestly they're probably not directly related. Being a clan, the Uchihas were a group of mostly distant relatives living in the same area, plus anybody who married an Uchiha became an Uchiha, so they could be like cousins 43 times removed, making them basically unrelated.
