@Vandy I think atop LexCorp is the quickest and easiest way to go with it. Ultimately Lex in charge of the JLA, so having them on his doorstep makes sense, and their being there "brands" them as his. So I'd stick with that if I were you.
When/if a reformed JLA moves it'll give the move - geographically and ideologically away from Luthor - more significance.

@Vandy I was thinking something like the Sentry's tower atop of the Stark Industries building - except atop the LexCorp building. Still referred to as the Watchtower (despite not being in Space) though.

But on the Lex point, I didn't see Lex himself getting involved in the field. I think it would be good to have Lex "in charge" but not actually part of the team for the time being. I know we've discussed some plans for Clark/Lex down the line, I think his unveiling the battle armour would be way, way cooler at some point later in the game. That way he wouldn't be a Stark clone and it would lend the moment some real weight. You know? "Oh, shit. Lex broke the battle-suit out."

Someone like Zatanna could work. It would address the gender issue and give the League a magic user that it currently doesn't have. Plus I think Wraith's Batman has some form of relationship with Zatanna, so her being a member of the League could cause a nice tension between the two of them.
Either way, I don't want the League to be so OP that characters are redundant.
