Glad you asked. Firstly, they'll be a blank period to introduce everybody whilst the summit is taking place. After the blank period, Obito will declare the Fourth Great Ninja War on the Five Kage and go to Kabuto for help raising an Edo Tensei army as he did in the canon. While the Five Kage head to the battlefield, Akio will lead a squad of Ninja to find and put a stop to Kabuto in order to severely cripple Obito's army.

Once they put a stop to Kabuto, they'll quickly make their way to the battlefield and it'll go on from there.

Well it sounds to me like you bit off more than you can chew. If you knew you had a plot that only works with a maximum of 3 PC's you should've stated so from the get-go. My only idea right now would be that the remaining PC's could join the antagonist.
