I have an important question.

Nothing was going on in the Ukraine during the early 90s. There was a lot of crime and poverty, but it wasn't a conflict zone and didn't hire or deploy the military or PMC's.
If the game revolves around a PMC group, wouldn't it make more sense to locate an actual conflict zone from that era, and base the story there?

You're missing the point. MGS always had a backdrop of actual wars and social atmospheres for its games, and played off of them, even if the Big Shell incident was fictional.
For this to work, the GM needs to create an entire fictional war in the Ukraine, including the events and motivations behind each side, what their goal is, who's doing what and where, etc.

Oh, and on top of that there's the stipulation that one side of said fictional war has a need for PMC's and the resources necessary to hire them.

Yeah, I gotta agree. There's pretty much nothing going on in Ukraine at this time, beyond the Mafiya doing Mafiya things.

The 90s are a fantastic time for espionage.
You've got the Gulf War, the Rwandan Genocide, the Somali Civil War, the Afghani Civil War, and all other flavors of uprising and civil war spurred on by the power vacuum caused by the Soviet Union's demise. If you want to use a bloody, vicious war filled with ulterior motives, pretty much all of the conflicts in this decade are perfect for this. It'd be a way to diversify the settings we go to, too.

Edit - Father Base will still be located in Crimea, but there will be several checkpoints dotted on the way to the Afghanistan (Civil war 1992 - 1996) to make it seem a little bit less ridiculous. Again I apologise for my mistake for everything. Maybe using the Asadabad Hydroelectric Power Station to use as the coverup area where the power for charging the Metal Gear, possibly hosting a base underground if that is actually acceptable in the RP by everyone's standards, where possible weapons development is in place by the PF in control of it.
