Perhaps it's a rebel squadron that in the immediate past lost its carrier. They may have just enough hyperfuel for a couple more jumps but not enough to make it back to the nearest rebel base?
Definitely seconding that proviso. A fortress monastery or battle barge are probably to much but a cruiser, our a marine strike craft could work well.

Mind you, the Space Marines probably have more in common with the Galactic Empire...
Still something of a work in progress:

History of the Ship: The Faith of the Heart was an Exploration vessel, using a massive Sensor Pod to map out large swathes of unexplored space. All of that changed with the introduction of the Dominion War. The Cardassian Union and Bajoran Protectorate were on the outermost edge of Federation Space making supply lines long and vulnerable to attack by Dominion craft. As a result, many Nebula class explorers were tasked as heavily armoured transports for relief equipment including phaser rifles, rations and medical supplies to for the completely unexpected ground war that was evolving on frontier planets.

It was on one of these replenishment missions that the Faith of the Heart ran afoul of several Dominion strike craft. The Faith fought hard, continually moving to maintain distance and use its longer ranged phaser arrays to defeat the shorter range of the phased poloron beams belonging to the Dominion.

Despite fighting valiantly, Captain {INSERT NAME HERE} came to realize that they would be overwhelmed and changed heading to slingshot around a singularity. The plan was simple. Any deviation from the trajectory set by the Faith of the Heart would result in a great difference in angular vectoring. This would separate the combatants and give the Faith of the Heart a chance to escape. Further, by concentrating fire immediately aft they could seriously intimidate matching their own trajectory. It was a brilliant plan. However, during the final moments before diving into the event horizon the main bridge was struck by the nacelle of a Dominion strike craft attempting a ramming maneuver.

First Officer, {INSERT NAME HERE}, who had been overseeing the repelling of boarders, was barely able to gather enough crew and reach the battle bridge to prevent the Faith of the Heart falling into the black hole. Unfortunately, due to some unexpected side effect or other force, the slingshot effect took them not where they intended, nor through time, but who knew where.

Notable Crew:

Captain: Chandani Madan, Formerly first officer of the Faith of the Heart, has only been "Captain" for several minutes. Her ship is in damaged and in chaos, many of her colleagues have just been brutally killed. It is not a good day for her.

Rex Miller: Chief Engineer and unapologetic Texan. Skilled in ranching in addition to being a grease monkey.

Medical Officer: Doctor Benjamin Campbell was an xeno-biologist and virologist that truly enjoyed the exploration, discovery and categorization of new life forms. He is somewhat bitter about the recent war. Not only is it a waste of life, it also gets in the way of his one true interest, studying new lifeforms.

Security Chief: Shaavi: The only other Bridge Officer to survive, Shaavi was leading the effort to defeat the Jem'Hadar that had managed to beam aboard the vessel. They had just put the unconscious surviving Jem'Hadar in the brig when the bridge was hit.

Science Officer:

Helmsman: Andorian

Operations: Gideon

Optional, but helpful:
Unique Technology: Transporters, Massive Modular Pod System, Holographic Recreational Facilities, Replicators,
Faction/Operator/Owner: Federation
Note: There are no depictions of the Nebula Class with the Cargo Pod attached.
While I'm not fond of the solo character aspect either (what if we have a ground forces storyline for a few weeks or send in ambassadors? It sidelines the character) do you really want to play a cowardly deserter? Totally cool if your are because that takes courage but most people would feel uncomfortable doing so.

Alternatively he could have had his crew evacuate while performing a selfless, near suicidal act but survived anyways. Perhaps he was trapped in the event horizon of a black hole, experiencing time dilation for ten thousand years! Maybe it was a surprise attack by the wraith with his entire crew on shore leave being destroyed before his very eyes.
Like I said... As long as the character can get drunk. A floating psychic squid that drinks through a tendril it's fine so long as it can get drunk
Don't worry about power level. Power level doesn't matter. It's a comedy set inside an inn. The story is about bragging, cheering, raising tankards, gambling, and getting drunk.

If you can't get drunk, there's no fun and there's no point to being there.
Thankfully, Lantean ships rarely use ZPMs anyways so you don't need to explain how one isn't present.

The most important thing for any scenario is character interaction and story hooks. The Lantean or Lanteans, if plural, would likely be aloof, condescending and general assholes. That's not to say it's a bad thing. A character arc involving becoming humbled can be quite fascinating.

My suggestion of a Traveler, SGC, or some other race makes for more co-operation. Let me sell you on the Travelers with some spinning. I like the Travelers in particular because they are already a space faring group that could feature people from a dozen different worlds, possible aliens and whatever else you want from across the Andromeda galaxy. If you want, you can even throw in one of Michael's hybrids or one of Todd's wraiths that no longer need to feed, or better yet, feed only when they absolutely need to (or to save a friend's life). Maybe this one has an alternate universe Shepard on board who desperately wants to get home to his Atlantis. Maybe there's a rogue Vanir that helps them with engineering aboard complete with power suit!

Maybe there's a couple Jumpers, a few darts and maybe even a couple of old salvaged junkers belonging to long dead civilizations in the three docking bays.
Hmm... The Aurora class isn't that bad. It has ridiculous shielding and the drones could annihilate just about anything but... The Aurora wouldn't be able to replenish its drones. I'd also hope to avoid having a ZPM unless we find a good story reason to have it. (Like at some point an antagonist steals it)

The real problem would be the Ancients themselves. We know little of their culture and their science- well, they know how how everything works!

I'd recommend an old Aurora class ship inhabited by "The Travelers" or SGC personnel. I'd further suggest the Travelers since they could work well with those aboard the BC-304 since the SGC/Atlantean personnel would know how to use their ship better than the travellers would.
While I do like the character... How does he get drunk? I mean that's the whole point of Red Dragon Inn; Try not to get drunk.
That's the horrible thing about a time war. It's a perpetual do-over. The Time-Lords go back in time and plant a new civilization to aid them in the war. They kick buttocks as a result so the Daleks go back and kill that civilization before they can provide help which brings back all the Daleks that had been killed by the new race.

Then you bring into play Paradox machines and it just gets worse.

Do that over and over, particularly with fixed points, and you rip apart reality allowing the Cthulian horrors of Outwr-Time to breach into this universe.
