Well, considering she was talking about Meredith all the time and she smells Meredith being "alien"... I really wouldnt know who she means :P

I figured that Kyle's body was still technically human, hence why it wasnt about two people. Anastasia cant sense wether people are good or bad, but she can smell Meredith not being completely human.

@Zoldyck Makes sense, Kyle would have a faint smell of the unnatural at the moment however due to extra eyes under his hair, that could easily be covered by Meredith scent at the moment though.

Edit: Kyle also has a few twisted bone spines chilling near the front of the classroom as well.
