I'd keep it privately operated like in the comics, if only to separate it from the other government-science stuff like Cadmus and the various nerd divisions of SHIELD. Likely run by a board of directors rather than a CEO, and with sponsorships from various private tech firms (LexCorp, Stark, Stagg, Oscorp, etc).

I'm never doing an Elseworlds Comic Book RP again unless it has a good GM team and a good concept behind it. Last few didn't exactly go well.

But, the real question is, will any of that matter when you switch characters in two weeks?
Meanwhile, I've personally only got a handful of notes for year one. I'm kind of going post-to-post with a loose outline. I think it's been working so far.
